Fourth generation for me.
Its kinda hard to choose so it's a tie between 2nd and 3rd
1 was the first one I played, but the 3rd gen introduced me to actual battling and the real games. I'd pick one of those.
2nd. While a lot of my favorite pokemon are in 1st, I love the games and 2nd introduced awesome stuff.

There's something I want to say about this, but I can't come up with the words to say it right.
Also, I don't have a favorite really, they're all basically the same game with minor differences, they are all fun though and I would gladly buy the next gen and HG/SS when I get the money.
2nd. The progression it made was phenomenal - I don't think anyone expected it.
2nd Generation. Okay, there may be a little nostalgia involved, but I can't help it; crystal was amazing for its time, and sales of HeartGold and SoulSilver show that someone agress with me.
I guess this question will always be biased, because favorites vary with experience.

Third generation is my favorite. I missed out on Gold and Silver, so I just started my first Johto journey in SoulSilver. I must say that--even though I'm not far at all--it's excellent and becoming a close second favorite.

Same here. I liked all of the additions in gen 2, but gen 3 didn't seem all that great, especially the graphics.
lol for 2003 on the GBA, R/S had the best graphics on the darn thing considering the game was rushed beyond all hell.
The 4th gen, aside from the grateful changes made to the battle system, is meh compared to the other 3.
Putting the pokemon themselves aside, 3rd generation was my favorite. First game I got that I actually got all the way in to myself was R/S. Plus, it seemed like an amazing advance from the 2nd generation, I remember being extremely awestruck at how awesome the battle scenes looked in comparison.
The first generation has always been my favorite.
