Mine is in OoT the whole sequence when young Link lifts up the Master Sword and becomes an adult and you meet the Sage of Light (I can't remember his name :( ), then you meet Sheik, and you see what Ganondorf has done to Hyrule in just 7 years. What are your favorite cut-scenes?

The sage of light was named Rauru. And I liked the scene in Wind Waker at the end.
The scene in Wind Waker when Link plunges the sword into Ganon's head, and he turns to stone.
It was epic. ;_;

That's the scene I was referring to. It's not everyday you watch 10-year-olds plunge remorseless bits of glowing metal into the heads of thousand year old demons!

My favorite cut-scene? Honestly, I usually like every major cut-scene in the LoZ games. But, that could just be me covering for not remembering half of them.
-Moon falling towards Termina/Four Giants sequence (Majora's Mask)
-Pedo Great Fairy scene (Wind Waker)
-The Bad Trip (Twilight Princess) [Do I REALLY need to explain this one more?]
I really like Phantom Hourglasses opening scene with the pictures.
There are lots, epic, funny, scary, strange...
In Twilight Princess, I would probably have to say that the part when Lanayru comes... At first it seems just weird, then if you think about it, loads of different people get different meanings from it.
In Ocarina of Time, when you were a child and Link, who has the Triforce of courage, runs screaming from a group of Gorons. Or Princess Ruto, after hating you, and being so selfish in Jabu-Jabu's belly suddenly starts following you. I don't think I'll ever tire from seeing the Master Sword being pulled out of the pedestal (When it fist happens, I was saying, 'o, o, we're gonna see Link as adult!' Then Raru is the first to appear, lol)
I can't think of any others right now. But I think I like all of them :)
Funny: Ilia reprimanding Link for pushing Epona too hard.
Sad: So many Scenes in MM.....
Incredible: Midna destroying the castle. And many other scenes in other Zelda games.....
I liked all the cut-scenes, but the one I mentioned really stickes out in my mind though
The TP cutscene where Link's eyes go pure white and he looks evil. Yes, that was a good one indeed...
I'm afraid I can cheat on this one. Ocarina of Time, Custom Cutscene Number 3. Link is forced to kill himself by walking off the edge of the Cliffs of Hylia.

It's a rather short scene, very basic, just link walking towards the cliff and then he keeps going until he falls off.

There is a couple.
Most of them minor, like whenever young link learns a new song on his ocarina in OoT. He looks at it like "0_o", it made me LOL.
Also, there is this one in PH, where your in the ocean temple, and you open this chest, and it's like "YOU GOT...Nothing!" and Link is all like "WTF? 0_o"

I like it in TP when Link first finds Oocca in the forest temple his face is like: T__T ....omg.......
