My favorite character would be Riku or an Organization member, but Moogles have appeared and almost all Final Fantasy-tied games and are playable in a Mario game.

This is a good point but I personally think that if Square was going to put in a character they would chose an individual with high marketing value and high popularity.
Although mogs do appear very frequently through out the series they have never been main influences on the story line. Just side things that veteran players and new players can recognize and enjoy.
This is even visible in Kingdom Hearts. Leading playable characters such as Cloud and Squall were weaved into the story line to represent Square rather than chocobos or mogs which appear throughout their series more.

WI agree, but there is the big question of which Final Fantasy main will be used to represent not just the entire series but Square-Enix itself. The natural answer is Cloud, but he has played little to no part on Nintendo consoles.
