Sheik and ZSS get separate trophies that you can't get through beating it with Zelda or Samus, respectively. You have to finish with Sheik to get Sheik's trophy. Same with ZSS. 37.

Seeing as how PT's Final Smash involves all 3 Pokemon it would seem weird to separate them.
