All I have left is the southwest section of the great maze. I'm not sure which ones I've gotten and which ones I haven't so It would help if anyone could list them all

I know what is missing for your percentage, there is a hidden box in the Samus's level in the Great Maze where Mites appears from the treadmills. ;)
