the clock stops going up and just stays at that one time

for most RPGs at least; there's a slight possibility that it could reset to 00:00 in one.

Most of them stop at 999:59, and don't go up anymore.

Isn't that how the Ruby/Saphire time stopping bug worked? It just reached max time and stopped all timed events from happening due to stoppage?

I forgot exactly how the berry bug worked. I know it involved time, but I don't think it was max time.

It was actually the "Internal clock" of the game dying. Because it didn't use any other clock, much like GSC's Internal Battery, it had a tendancy to die.

Why it can be fixed with a simple link to a newer pokemon game, I have no idea.
