In my opinion:
SA1/DX:
Remove Adventure Field system in favor of levels being strung together in a similar way to SA2/Battle
Remove Big the Cat
Remove the invincible robot from Amy's stages
Make Tails' missions not be races against Sonic; have racing through levels as a seperate mode
Make Knuckles also play through Sonic-like levels instead of treasure hunting
Fix the Chao system by:
- Removing the "attack" function within Chao gardens
- Reconstruct the racing system to make it more similar to SA2B
- Add the "Move" feature to the Chao Transporter
- Making Chao Drives obtainable in some way
SA2/B:
Make Knuckles and Rouge play normal levels instead of treasure hunting
Have Tails be playable without mech outside of chao garden; maybe only having mech for some stages and boss fights
Have a way to view what power-ups you have collected

Yeah, as much as his levels don't belong in a Sonic game, I love the character Big.
He should have been in some slower Prince of Persia style levels using his fishing rod as a grappling hook. :)

His levels are my least favorite out of the entire game because of the fishing.
The SA series is awesome if you ask me, but I do agree that there shouldn't have been Big, or the treasure hunting levels in both games. I liked the Adventure fields, and I thought the shooting levels in SA2 were cool (they were way better than the treasure hunting levels of doom).

I liked the shooting levels too, but removing Tails as playable in favor of his mech is really not something I like. Note that I didn't comment on changing E-102 Gamma or Dr.Eggman in Adventure 1 and 2 respectively.
