When i was playing MP3, I got 100% and i beat the game. But when i saw the alternate ending, there was this weird ship (might have been a phazon ship or something) but it looked like sylux's ship

Indeed it is the same ship as Syluxes from Hunters. Also if you listen to the credits you will hear a voice talking about how Samuses victory was only a small gleaming star to the universe, I would reccomend adding spoiler tags to this BTW.

Yep.The Design gives it away and the way it moves(or rather changing it s position).
