My favorite boss is Chaos, since 1.  He looks awesome in Zero and Perfect forms.  2.  He causes mass destruction, rather than just a personal battle against Sonic or a "rule the world" scheme.  3.  He's not some random space lizard or book genie, he has one of the closest connections with the eight most important items in the Sonic universe (Master and Chaos emeralds).

Just because he's the main bad guy for so long. I mean, he's the only real recurring main villain. Sure Metal Sonic and Eggman Nega show up every once in a while, but he's Sonic's Bowser...he's easily the best XD
Besides, his theme in SA2 is awesome

I haven't kept up with the Sonic franchise at all...

I'll comment on them and order favorite to least:

Metal Sonic: He's pretty cool, although I don't like his role in Heroes and he's not used enough
Eggman: Just being the basic villain, although clumsy and foolish at times
Chaos: Kinda cool being the chao guardian and all, but a bit strange
Biolizard: You consider that thing a villain?
Eggman Nega: Useless character that shouldn't exist.
Black Doom: The story in Shadow the Hedgehog sucked
Erazor Djiin: Forget what I said about Shadow's game having a sucky storyline, it doesn't compare to the suckiness of this one.

Never played Sonic 2006.

Metal Sonic, though I haven't seen him since the movie.

Metal Sonic, Because he's Awesome X but he hasn't show up since Sonic Hero but he's still around in the Comic's.

Eggman. Original is the best.

Robotnik for nostalgia, but I do like the Babylon Rogues.....if you can call them villains.

Babylon Rogues don't count cause they're anti-heroes; they're thieves, and they're rivals with Sonic and friends, but they still do what's needed whenever the world's in trouble.  Kinda like Rouge, only Rouge is a GUN agent while the Rogues are skaters.

In my own opinion, they seem pretty lame.  I mean, seriously:  they're descendants from genies?  Which were really aliens?  Even I think that's a bad story.

Because it's 4kids! They're so blatantly retarted it's astounding every single time they do that! Hell, people died all the time the Batman cartoon and it didn't mess any of us up! *I won't even go into how they have to take out all text whatsoever. Heaven forbid kids should read a few words every once in a while!*
