I looked up the endings to Bioshock on Youtube.

Wow, they are both depressing.

And anticlimactic.

I wish I hadn't harvested that one Little Sister. :(

Now that I've looked it up, the ending is like one of the most common complaints.

Yeah, that was an issue with the game.  Harvesting a single Little Sister lands you the bad ending.  They were both pretty radically different, and neither of them really fit.  For something with such nice development through the course of the game, the endings almost seemed like an afterthought. 

Personally, I think it should have been based on how many you harvested, rather than whether you did it to one or not.  Harvesting over 50% or something.  Better yet, make a wider range of endings.

It makes you feel like a monster if you harvest one.

Don't harvest them. You got a 100 gamerscore achievement if you don't. :P
