Miyamoto is still in charge of everything Mario and Zelda related. He isn't involved in the "day to day" things, but the plot, gameplay concepts, controls, etc. all have to pass by him before they get implemented.
Naka was always the man in charge at SEGA while he was there. Nothing got done until he said so (mostly because he's more than a little egotistical), but the man knew what he was doing most of the time. He was slightly involved in 06, but because of Microsoft annoying him about release, the dev team wanting to do things he didn't like, etc. were the ultimate reasons of him leaving SEGA and starting PROPE. Again, I think this all stems from a lack of clear leadership within Sonic Team... (Naka was never one for gimmicks and only said okay to the Heroes idea of teams because it actually brought ideas that could conceivably enhance gameplay, I remember reading somewhere that Naka basically wanted SA3 with just running and minor sections of shooting for plot purposes).
