I never played any Final Fantasies, but Sephiroth in the Kingdom Hearts series is insane, and I love all the Organization XIII members in KHII.  However, my absolute favorite would either be Gruntilda from the Banjo-Kazooies, being the villian in the funniest game series I've played, or Ganondorf/Ganon from Ocarina of Time, who was 999x better in every way than his TP counter-part, including visuals (TP Ganondorf looks too fat and has a retarted hairstyle), plans (classic Triforce and world-domination>>Twilight realm and Zant), and Ganon form (OoT Ganon was the coolest end-game boss ever, while TP Ganon was just a pig).
