PM:TTYD Had the less obvious plot/more comedy one and had improvements overall and more replayability value.

Oh, and in TTYD The partners were more balanced/more unique in combat.

If we're discussing mainstream Mario/Zelda games, all you've said so far is plot. While I agree that Zelda > Mario in plot there hasn't been much else said.
