Mario can no longer breath under water.

The Riddler

Super Mario Bros.
Super Mario Bros. 3
Super Mario World.

In the above titles, Mario could either breathe underwater, or hold his breath infinitely.

Why did he lose his water breathing abilities in SM64 and later titles?

In most side scroller games, it would be annoying if you could drown, not being able to breathe also gave the games an extra challenge.

Why is Mario even able to shoot fireballs under water...
And the fire ball's bounce off the ground.

And yet, he can't breathe in space in Super Paper Mario, the only sidescroll Mario game that ventures to space, even though he can breathe in water in the same game. You need to find a fishbowl, which really shouldn't  contain nearly enough oxygen to last him the entire chapter. But no such issue exists in Paper Mario TTYD's Moon nor in Super Mario Galaxy.

So he can either choose between breathing underwater or breathing in space. Too bad he didn't go into space in 64 or Sunshine to put that ability to good use.

Mario clearly has mysterious magic powers that he is incapable of consciously controlling.  As long as he thinks he can do something, its possible.  Mario is also somewhat unintelligent, not realizing that you can't breath in the air you breath out, so his magic powers make it safe.
