Is there any way to... Save the trophy bases? If I see one, I usually pick it up before it dissapears. But when I have one, I can't really weaken anything... So when I get them (Which is REALLLY rare) they usually don't catch anything...

to get that guy, you need to basically weaken him within a inch of his life, and then just wait and avoid attacks until a trophy stand randomly appears, then throw it at him...

I caught almost all the enemies, but no bosses :(
No trophy stands appear when I fight bosses >:(

So far I got almost all the bosses and minor enemies in SSE. I also got a few from classic and All star. Total at time of post: 333 trophies.

Next time I get a chance, I'll post a list (Might take two posts to do so).

how were you able to get the bases for that many?

Most were actually from the coin launcher. Some from classic, boss mode, all-star, pick ups from boxes (both colors) in SSE. The three bosses I do not have from SSE are: Both Ridleys (Can't believe I missed grabbing the regular Ridley one as it fell past me.), and Tabuu. Also, I used a sticker on one of my main characters for a little extra help.
