Rayquaza's natural habitat is the ozone, so the real question isn't why it attacked Diddy.

Obviously DK got turned into an Eggplant by his Eggyness and now Diddy is looking for a hospital.
And Rayquaza attacked Diddy and Fox because he was really mad that he has to live in a lake now since the skys are polluted with purple.

No, he wanted to eat DK but wouldn't like the way he tastes iff he wasn't an eggplant. ;)

The leader of the purple things (what do you call them?) probably gave Rayquaza some incentive to track down all of his opponents and destroy them.  DK and Diddy must have got separated and Diddy found Fox's ship.

heres the only logical answer i could come up with (im not exactly a logical person in general) every character might have their own story on the subspace embissary, depending on who u chose. diddy must have not heard of the whole primid attack thing going on, and was minding his own buisness when he found fox's ship. requaza was probably ordered by The ancient minister to destroy him like petey pirhana (or there couldve been something in the water, i dont know) requaza tried, fox saved diddy and i have a feeling thats not the last we'll see of rayquaza. hes probably a boss. im guessing the ancient minister has some connection with master hand, because master hand could order random nintendo characters to do his bidding. phew, my fingers hurt!

I disagree with most of that post.

Rayquaza - along with most Pokemon of its stature - are wild and are hard to be tamed. It would certainly be hard for the Ancient Minister to do that, and would waste much of his time doing so. Rayquaza probably just attacked because it was disturbed by the crash. Also, I think Master Hand will just remain in Classic Mode, like always. But, everyone is entitled to their opinion, so I applaud your idea. ;)

I do think that Rayquaza will return as a boss, however.

Perhaps, but did you see Ancient Minister tell Rayquaza to use Hyper Beam? That Rayquaza was most likely wild.

Rayquaza lives in the ozone, coming out in times of trouble. I'm guessing its been disturbed from its peace, causing it to attack because it thinks Fox and Diddy did it. But the ancient minister is powerful. Rayquaza may be brainwashed.
