Also, depending on your take, Latias/Latios are dragons/birds. The gen IV pokedex entry suggests they may be part bird...

That depends. Technically, Archaeopteryx isn't a bird. It is still within the realm of being a dinosaur. But by all rights, the Archaeopteryx is, and a Pteranodon is not.

No. Pteranodons (reptiles) were replaced as the dominant species in the sky by birds. So no, Aerodactyl wouldn't quite fit the bill.
